They could be a water run-off for the once unknown inhabitants. Anyways this Complex dungeon is one of the best maps I have ever seen, it looks Dwarven in nature.

Pews / Benches maybe for either a Church or Speaking stage - perhaps even a place for entertainment IE plays / Music. etc. Depending on how you use the map.
